First, you have to organize the variation swatches for products with common attributes such as size and color. You can do that by creating global attributes, but since you are already selling variable products, I suppose you have that part figured out.
Now, you may use the WooCommerce Colors & Swatches plugin to customize the size of variation swatches globally. Go to plugin settings > Global Settings > Attribute term thumbnail display size for product page and select from the listed sizes.
You can select attribute term thumbnail display size for shop/archive/category pages. Then, click on the “Use global size everywhere” toggle buttons and save your settings. And you are done, my friend.
